Analysis of genomic sequences from peanut (Arachis hypogaea) Electron. J. Biotechnol.
B,Jayashree; Ferguson,Morag; Ilut,Dan; Doyle,Jeff; Crouch,Jonathan H.
Peanut is an important legume crop across the world. However, in contrast to most legume crops, groundnut lacks taxonomic proximity to any major model genome. A relatively large number of genomic sequences were generated from groundnut as part of a microsatellite marker development project. In the current study, a total of 1312 sequences were analyzed of which 448 contained microsatellite motifs. All sequences (GenBank Accessions: BZ999351-CC000573) were analyzed after clustering for possible similarity with publicly available sequences from Arabidopsis, Lotus, soybean and Medicago. At least 39% of the sequences analyzed had significant BLAST similarities with sequences from the four databases searched, of which nearly half (47%) found significant...

Compilation of an informative microsatellite set for genetic characterisation of East African finger millet (Eleusine coracana) Electron. J. Biotechnol.
De Villiers,Santie M; Michael,Vincent N; Manyasa,Eric O; Saiyiorri,Annis N; Deshpande,Santosh.
Background Genetic diversity of finger millet (Eleusine coracana), a nutritious neglected staple cereal in Africa and South Asia is largely uncharacterized. This study analysed 82 published SSR markers for finger millet across 10 diverse accessions to compile an informative set for genetic characterisation. Extensive optimization compared single samples with bulked leaf or bulked DNA samples for capturing within accession genetic diversity. The markers were evaluated to determine (1) how efficiently they amplified target loci during high-throughput genotyping with a generic PCR protocol, (2) ease of scoring PCR products and (3) polymorphism and ability to discern genetic diversity within the tested finger millet germplasm. Results Across 88 samples, the 52...

Cross-genera SSR transferability in cacti revealed by a case study using Cereus (Cereeae, Cactaceae) Genet. Mol. Biol.
Bombonato,Juliana Rodrigues; Bonatelli,Isabel Aparecida Silva; Silva,Gislaine Angélica Rodrigues; Moraes,Evandro Marsola; Zappi,Daniela Cristina; Taylor,Nigel P.; Franco,Fernando Faria.
Abstract The study of transferability of simple sequence repeats (SSR) among closely related species is a well-known strategy in population genetics, however transferability among distinct genera is less common. We tested cross-genera SSR amplification in the family Cactaceae using a total of 20 heterologous primers previously developed for the genera Ariocarpus, Echinocactus, Polaskia and Pilosocereus, in four taxa of the genus Cereus: C. fernambucensis subsp. fernambucensis, C. fernambucensis subsp. sericifer, C. jamacaru and C. insularis. Nine microsatellite loci were amplified in Cereus resulting in 35.2% of success in transferability, which is higher than the average rate of 10% reported in the literature for cross-genera transferability in eudicots....

Gene variation and genetic differentiation among populations of the solitary mud dauber wasp Trypoxylon (Trypargilum) albitarse Fabricius 1804 (Hymenoptera, Crabronidae) Genet. Mol. Biol.
Bergamaschi,Antonio C.B.; Lama,Marco A. Del.
Abstract Trypoxylon is a genus of solitary crabronid wasps whose population genetics is poorly known. The purpose of the present study was to investigate the genetic variation and differentiation among five populations of Trypoxylon albitarse, a species widely distributed throughout the Neotropics, with records from Panama to northern Argentina. Eight species-specific microsatellite loci were used for genotyping 96 adult wasps (one female per nest) sampled at five sites in Brazil. The analysis of allelic richness and private alleles indicated high genetic diversity in the populations sampled. Pairwise comparisons using the Fst and Dest indices revealed significant differentiation for all, but one pair of populations. Fst, Dest, AMOVA and assignment test...

Guidugli,Marcela Corbo; Accoroni,Klaus Alvaro Guerrieri; Mestriner,Moacyr Antonio; Contel,Eucleia Primo Betioli; Martinez,Carlos Alberto; Alzate-Marin,Ana Lilia.
Twelve microsatellite loci previously developed in the tropical tree Cariniana estrellensis were genetically characterized in Cariniana legalis. Polymorphisms were assessed in 28 C. legalis individuals found between the Pardo and Mogi-Guaçu River basins in the state of São Paulo, Brazil. Of the 12 loci, 10 were polymorphic and exhibited Mendelian inheritance. The allelic richness at each locus ranged from 2-11, with an average of 7 alleles per locus, and the expected heterozygosity ranged from 0.07-0.88. These loci showed a high probability of paternity exclusion. The characteristics of these heterologous microsatellite markers indicate that they are suitable tools for investigating questions concerning population genetics in C. legalis.

Genetic diversity in a world germplasm collection of tall fescue Genet. Mol. Biol.
Cuyeu,Romina; Rosso,Beatriz; Pagano,Elba; Soto,Gabriela; Fox,Romina; Ayub,Nicolás Daniel.
Festuca arundinacea Schreb., commonly known as tall fescue, is a major forage crop in temperate regions. Recently, a molecular analysis of different accessions of a world germplasm collection of tall fescue has demonstrated that it contains different species from the genus Festuca and allowed their rapid classification into the three major morphotypes (Continental, Mediterranean and Rhizomatous). In this study, we explored the genetic diversity of 161 accessions of Festuca species from 29 countries, including 28 accessions of INTA (Argentina), by analyzing 15 polymorphic SSR markers by capillary electrophoresis. These molecular markers allowed us to detect a total of 214 alleles. The number of alleles per locus varied between 5 and 24, and the values of...

Genetic diversity in Calibrachoa pygmaea (Solanaceae): A hawkmoth-pollinated nightshade from the Pampas Acta Botanica
Mäder,Geraldo; Backes,Alice; Reck-Kortmann,Maikel; Freitas,Loreta B..
ABSTRACT Calibrachoa pygmaea is a unique species of Calibrachoa, especially concerning its flower morphology and the environment where it occurs. The species is self-incompatible and is narrowly distributed in wet and flooded fields of the Pampas region. We characterize the genetic diversity of the species based on traditional plastid markers and newly developed nuclear microsatellites to identify drivers that guide its evolution. Our results identified markers that are informative and useful for studying the population structure of C. pygmaea, as well as that of other species of Calibrachoa. Both marker sets were congruent in developing conclusions regarding the evolutionary scenario of C. pygmaea, and revealed that the genetic variability and population...

Genetic diversity reduction in improved durum wheat cultivars of Morocco as revealed by microsatellite markers Scientia Agricola
Henkrar,Fatima; El-Haddoury,Jamal; Ouabbou,Hassan; Nsarellah,Nasserlehaq; Iraqi,Driss; Bendaou,Najib; Udupa,Sripada Mahabala.
ABSTRACT It has been argued that genetic diversity in crop varieties has been on the decline in recent times due to plant breeding. This can have serious consequences for both the genetic vulnerability of crops and their plasticity when responding to changes in production environments. It is, therefore, vital for plant breeding programs to maintain sufficient diversity in the cultivars deployed for multi-period cultivation. In this study, to understand the temporal genetic diversity in durum wheat, 21 improved durum wheat cultivars released in Morocco, since 1956 and five exotic cultivars currently used in crossing programs were analyzed using 13 microsatellite markers. The analysis revealed a total of 44 alleles and average genetic diversity of 0.485 with...

Genetic structure and a selected core set of brazilian soybean cultivars Genet. Mol. Biol.
Priolli,Regina Helena Geribello; Wysmierski,Philip Traldi; Cunha,Camila Pinto da; Pinheiro,José Baldin; Vello,Natal Antonio.
Soybean is one of the most valuable and profitable oil crop species and a thorough knowledge of the genetic structure of this crop is necessary for developing the best breeding strategies. In this study, a representative collection of soybean cultivars recommended for farming in all Brazilian regions was genotyped using 27 simple sequence repeat (SSR) loci. A total of 130 alleles were detected, with an average allelic number of 4.81 per locus. These alleles determined the core set that best represented this soybean germplasm. The Bayesian analysis revealed the presence of two clusters or subgroups within the whole collection (435 soybean cultivars) and the core set (31 entries). Cultivars of similar origin (ancestral) were clustered into the same groups in...

Genome selection in fruit breeding: application to table grapes Scientia Agricola
Viana,Alexandre Pio; Resende,Marcos Deon Vilela de; Riaz,Summaira; Walker,Michael Andrew.
ABSTRACT Genomic selection (GS) has recently been proposed as a new selection strategy which represents an innovative paradigm in crop improvement, now widely adopted in animal breeding. Genomic selection relies on phenotyping and high-density genotyping of a sufficiently large and representative sample of the target breeding population, so that the majority of loci that regulate a quantitative trait are in linkage disequilibrium with one or more molecular markers and can thus be captured by selection. In this study we address genomic selection in a practical fruit breeding context applying it to a breeding population of table grape obtained from a cross between the hybrid genotype D8909-15 (Vitis rupestris × Vitis arizonica/girdiana), which is resistant...

Identification of QTLs for pod and kernel traits in cultivated peanut by bulked segregant analysis Electron. J. Biotechnol.
Gomez Selvaraj,Michael; Narayana,Manivannan; Schubert,A. Michael; Ayers,Jamie L; Baring,Michael R; Burow,Mark D.
Bulked segregant analysis was used to identify simple sequence repeat (SSR) markers associated with pod and kernel traits in cultivated peanut, to permit rapid selection of superior quality genotypes in the breeding program. SSR markers linked to pod and kernel traits were identified in two DNA pools (high and low), which were established using selected F2:6 recombinant individuals resulting from a cultivated cross between a runner (Tamrun OL01) and a Spanish (BSS 56) peanut. To identify quantitative trait loci (QTLs) for pod and kernel-related traits, parents were screened initially with 112 SSR primer pairs. The survey revealed 8.9% polymorphism between parents. Of ten SSR primer pairs distinguishing the parents, five (PM375, PM36, PM45, pPGPseq8D9, and...

In situ and genetic characterization of Gossypium barbadense populations from the states of Pará and Amapá, Brazil PAB
Almeida,Vanessa Cavalcante de; Hoffmann,Lúcia Vieira; Yokomizo,Gilberto Ken It; Costa,Joaquim Nunes da; Giband,Marc; Barroso,Paulo Augusto Vianna.
The objective of this work was to characterize the populations of Gossypium barbadense in the states of Amapá and Pará, Brazil. In situ characterization was conducted through interviews with the owners of the plants and environmental observations. Leaf or petal tissue as well as seed samples were collected for genetic characterization by single sequence repeats markers and for storage in germplasm banks, respectively. The plants were maintained in dooryards and used mainly for medical purposes. The genetic analysis showed no heterozygous plants at the loci tested (f = 1), indicating that reproduction occurs mainly through selfing. The total genetic diversity was high (He = 0.39); and a high level of differentiation was observed between cotton plants from...

Natural selection for efficiency in the use of nitrogen in common bean identified by analysis of microsatellites and grain yield Electron. J. Biotechnol.
Leite,Monik Evelin; Lima,Igor Almeida; Pereira,Dyanna Rangel; Santos,João Bosco dos.
This study was carried out in order to verify whether natural selection acts on segregating common bean populations grown in the presence and absence of N, and to verify that natural selection affects the frequency of microsatellite alleles specifically, and in order to identify those that can assist in selection. Four populations from the crosses Ouro Negro x CI-107 and VC-5 x IAPAR-81 were carried forward in bulk to F8 at both levels of N. Ouro Negro and VC-5 are considered stress tolerant to nitrogen and IAPAR-81 and CI-107 responsive. One hundred progenies were obtained from each cross and grown in the presence and absence of N. DNA was extracted from 400 progenies, of which 194 were evaluated in the rainy season and 79 in the winter crop for grain...
